Atheists just say that the superstitions of people from thousands of years ago is extremely unlikely to have revealed deep truths about the nature of reality, especially given the plentiful evidence that they had no special access to truths that we've since discovered.
And it's not worth bothering to express any lingering doubt. It's pretty settled. We don't express doubt that Neptune exists, even though we can't experience Neptune directly, unaided, and therefore need to rely on our reasoning to understand that there is a Neptune.
